Affymetrix GeneChip System

 

Equipment: 

A complete Affymetrix GeneChip instrumentation as listed:

  1. Affymetrix GCS 3000 7G scanner  

For scanning Affymetrix GeneChip Expression array, Exon array and SNP arrays.

  1. Affymetrix GeneChip Fluidics Station 450

    For probe washing and post hybridization staining of GeneChips.

  1. Affymetrix GeneChip Hybridization Oven 640

    For overnight hybridization of biotin-labeled probes on the GeneChips.

  1. GeneChip Operating Software (GCOS) Computer Workstation

Operating both the Fluidics Station and the GCS 3000 7G scanner, Genechip image acquisition and data processing.

Ordering of Affymetrix GeneChips

A complete list of available Affymetrix GeneChips can be found in the Affymetrix product catalog at www.affymetrix.com

Price of chips: For each genome GeneChip, the price is $450 for whole genome version 2.0 chips with our academic discount.  All other focus chips are charged at list price.  Chips are charged on a per chip basis rather than by set.

Labeled anti-sense RNA probe preparation, chip hybridization and scanning

The fee of $330 per chip (subject to re-adjustment) includes the following services:

  1. Facility staff performs quality assessment of RNA samples on the Agilent 2100 Bioanalyzer.  RIN (RNA Integrity number) numbers are generated. 

  2. Facility staff orders all the reagents to prepare biotin-labeled cRNA probes and perform chip hybridization using the standard protocol in the Affymetrix GeneChip Expression Analysis Manual.

  3. Facility staff performs chip scanning and data collection using the GeneChip software.  All the data files of a chip will be stored on  a CD and provided to the user.

    Exon Array processing:  The fee is $385 per chip (subject to re-adjustment).

 

Data analysis:

A computer workstation with a complete software system for GeneChip data analysis is available at the facility HSRB156.

Bioinformatics specialists are available to assist with data reduction and analysis. 

 

Procedures performed by the user:

Preparation of RNA 

The core facility staff does not extract and prepare RNA from cells or tissues.
